I got this response back from Lotus on a similar questions. Maybe it will help.

* First of all be aware that the user.id file is not attached to the users
personal address book until they hit their mailfile with a local
workstation for the first time, and then replicate their files back up to
the server. Note this must involve that the user.id file is stored in the
Domino Directory at the time of registration.
* When these users are registered for the first time, do you enable the
option to have their ID stored in the Domino Directory?
